PS3 Controller Issues
This is the strangest thing..
First of all, my controller was working just fine not an hour or so ago, though it did show signs of this issue on my last login.
The issue is, that upon logging into the Square Enix Account, my controller ceases to function at all, save for the use of the PS button. Upon pushing the PS button, all controls resume proper function, and I can navigate the PlayStation Console menu's. Regardless of this, once I exit the PS menu, the controller reverts back to being unable to function. I cannot press up, or down, or use the analog. I can't use the X, the Square, O, or Triangle button.
I've attempted to turn the controller off, and turn it back on, which did it the last time I tried logging in, thus I figured it was just a battery issue. Considering that, I decided to try with it plugged in to the PlayStation console. That didn't work.
I am forced to watch the Start menu pass me by, and watch the game cinematics on repeat, until I figure this out.
The weirdest part about it... is that I can use all controller functions as normal in the Square Enix login screen, but not the proceeding screen.

Going back to the days of Nintendo, when you're having controller issues simply throw it as hard as you can against the wall or floor. This will work.

Odd... how your name is odd, and the recommendation was odd, and it worked. . . Well... not quite, but it involved unsticking the R2 button. I used a screwdriver to bang on it... because I got sick of trying to take out the screws from the controller. It worked.

Did you try with another controller as a test to eliminate that it is hardware and not the game? Sometimes it could be the wear and tear of the controller too.
