So, where did they come from? What are they doing? They seem to have mainly set up shop in Mor Dhona and Coerthas but why weren't they around in 1.0? What's with the giant crater in Coerthas?

I seem to recall something about them being locked underground in copperbell mines. They also seem to be coming from the crater you mention in Coerthas.
