There isn't a best one. At most you will get 1-2 gear pieces at high levels in each company that are useful for your job but there are many alternatives to said pieces, and they are far from being the best pieces in the game. Also, all of them offer nice weapons for all classes at level 50. Pick the one whose ideals/design/etc that you relate to the most.
I am a White Mage. I took the time and looked over the gear the 3 cities give out with seals. I found Ul'Dah's Immortal Flames gave slightly more CNJ and WHM gear such as shields and staffs, as well as jewlery. Something around level 22 or so and another around 44. I hope that helps.
