why are monsters invading the cities?

I saw a screenshot of freaking nael attacking too. How does this fit into the storyline?

nael is dead.
even the hardmode nael said in a disclaimer it wasn't part of the storyline.

"dead" has always had a rather special meaning in the final fantasy franchise.

after the final save, anything beyond it is non cannon.
