1. Logged like usually
2. Got disconnected, got game error (didn't note the error code)
3. Logged back like 1min later
4. About 15min later i notice all the gils i had disappeared
5. Checked my retainers, also 0 gils

We'll see what support says but I'm going to guess your account was hacked. Gil should be stored server side and your game only requests to read that number. Probably need to change your password.

I've more information that may help, with some friends i tried to understand what happened and realized i crashed while i was on Omega, then right after i logged back but before i right clicked my char to go back on Phantom. Made me think about what you said about the gils data being stored server side, perhaps the data didn't make it back to Phantom ?

I've changed my password just in case but hacking seems very unlikely to me since i logged right after i crashed, plus i was on another server which mean i couldn't access my retainers gils which also disappeared along with my personal gils

Your gil and items are all part of your character data. One part isn't likely to be "lost" without the rest of it.
The more than likely situation is that your account login details were phished out of you and someone stole your gil.

I would suggest setting up a One Time Password for the 2fa, and also not entering your credentials anywhere but the game and lodestone since OTP's can still be stolen if you aren't careful.
