I never got the forbidden knowledge msq. But I did get the quest to unlock the antitower.

I'm trying to understand what problem you are having. The quest Forbidden Knowledge occurs in the 3.0 MSQ while The Antitower is unlocked in the 3.2 MSQ. You wouldn't have been able to get to Antitower without doing the earlier quest (assuming you didn't purchase a story skip).

I did not get a story skip. It is the only dungeon that isn't unlocked in that area. Also won't be able to fly in that area.

Is it Great Gubal Library or Great Gubal Library (Hard) that isn't unlocked? Both are level 60.

Great Gubal Library is the one unlocked by Forbidden Knowledge in the MSQ.

Great Gubal Library (Hard) is unlocked by the side quest Let Me Gubal That for You, which you pick up from Midnight Dew in Idyllshire.

Yes, it is the Great Gubal Library that is not unlocked.

Very weird.
You must finish the Great Gubal Library to progress in the MSQ to be able to reach the point where you unlock the Antitower.
So what you describe should be impossible.

Are you sure you haven't bought a story skip at some point? Or mis-stated something in your description of the problem?

Could you post a screenshot of your Duty Finder Heavensward dungeon list and your quest Journal showing completed quests for the main Heavensward MSQ level 58-60?

As MistakeNot says, there's something very weird happening here. Even if you did purchase a story skip, Great Gubal Library should show as unlocked but not completed.

Perhaps there will be something in the screenshots that can give us a clue to what's happening.

Um... you have Gubal unlocked. Its right there on the list between The Vault and The Aetherochemical Research Facility. Level 59.
