I have completed the complete anima quest for DRK and when i submit it it says i have obtained the cronus weapon but it is not in my inventory and i still have the previous stage weapon. :)

You're on Born Again Anima, correct? I got the same bug and contacted support. They told me to talk to Ulen again in Yddilshire to re-allot the stats on the weapon. After you do that you should be able to get your upgrade.
