I was looking a list of challenge rewards (I wasn't aware there were any), and saw that you could undertake certain challenges once you reach a certain rank on your Chocobo.
Got it.
The question - do you have to do the challenges each time you breed out and get a new choco, or is it something you need to do just once and you'll have that reward unlocked forever on any bird you take?

You only have to do the challenges once. With that you unlock the training books at the NPC in the Gold Saucer and you can buy them for every new Chocobo again.
The challenges will also give a lot of MGP (one time) and you will get a barding when you have done them all.
Yay! I just unlocked Super Sprint (currently have it as an inherited trait - nice to know I can get it via a book) and completed the challenge after that.
Some of those challenge tracks are tough..
