I was going to use favorites in my job log for the first time, and found it filled with stuff I hadn't put there (all crafters). Are these used as some sort of history log as well? And how can I keep that from happening?

If you don't have any Favorites selected, it will automatically list the last items you crafted on that job. If you have fewer than the max number of Favorites selected, it will fill up the remaining slots with the most recently crafted items. Selecting Favorites will overwrite listed items that weren't marked as Favorites and will automatically sort to the top of the list.
There's no way to prevent it from happening but it doesn't prevent you from Selecting your Favorites at least.
Have you actually pinned anything as a favourite, or are you assuming it's a "most frequent" list?
You know that you can actually select favorites? And when the window those favorites are shown in is filled with the history of what you've done, how easy is it (with a bad memory) to chose the wrong item? Think before you comment, and especially when your comment is as negative as this!
The feature is still helpful for those who end up crafting the same item on a regular basis, even if they don't want to mark it as a Favorite for quick access.
Favorites also have a small red-orange pin icon next to them (at least they do if you're using PC, not sure about PS4). It's not hard to tell which recipe is one that you actually marked as a Favorite and which is listed there because you recently crafted it.
If you don't want other stuff to appear, then pick 10 items as Favorites so they can't be replaced on the list.
Because despite having pinned favourites and presumably observed that they appeared in the list with a pin icon next to them, you said your list was "full" of things you hadn't selected and when you got the explanation why, you acted as if the list was no use at all.
You've posted in the past about game issues assuming that they work a particular way when they do something else entirely. So it was a possibility you misunderstood this too. Better to check and confirm.
