The Kill is counted in the Duty Finder interface but not for the Quest.

You wouldn't happen to have disconnected when you left the instance, would you? In that case, the disconnect simply prevented the game from moving your character to the correct zone to trigger the following cutscenes. You can continue the story by going to the area the game would've dropped you off after the clear, which I think in this case is either the Crystarium or the Occular (the room inside the Crystal Tower)

I was disconnected yeah, it was during the server problems yesterday.
