Steps:
1. Have 99 problems but a Clear Demimateria III isn't one of them Clear Demimateria III
2. Get one more Clear Demimateria III.
3. You now have a stack of 99 and a second stack of 1. The two cannot be combined.

Same thing with allagan pieces, and it's probably by design. (they should still change it though)

It's by design. If the item has no use other than being sold for gil, they only stack to 99.
