I know where to get fleece, and with a level 70 I can blow through the karakuls like nothing. But I can't seem to get any HQ fleece. I've managed to get about 150 fleece but only 3 of them are HQ. Is there a way to increase the chance of getting HQ items from mob drops?
I was considering putting a set of gathering gear on my RDM or loading up a set of gear with perception materia to see if that helps. Has anyone tried this?

Perception wont help, its for gatherers and gathering stuff as botanist/miner/fisher - the stat has no impact on mob-drops. And there is no way to influence mob-drops at all.
So... for you this is basically just bad RNG. I remember farming just for fleece in general and I was getting a better output on HQ, you just appear to be "unlucky".
At this amount it should hardly matter though - just craft the wool/felt in NQ and HQ the final product. -

If you've got a Ninja at 70, you can try to Mug them?
It doesn't increase the HQ drop rate exactly, but it does give you a chance at extra loot (if used as the killing blow, or right before it), so another chance at loot.
