ok the elezen's in Dragonsong started the war by killing the sister and taking Nidhogg's eyes -- Whatever happened to the sister's eyes?

Obvious spoilers:

King Thordan I and his Knights Twelve slew Ratatoskr and devoured her eyes. Devouring her eyes to gain power was their motivation for killing her in the first place.

ATE them. It's also possible they would have done the same to Nidhogg's eyes too if they had managed to kill him, except Nidhogg killed Thordan and half his knights instead in the process.

Either way, eating Ratatoskr's eyes infused themselves with dragon 'essence', which then was passed on to each successive generation of Ishgardians as the remaining knights formed the High Houses but also intermarried among the smallfolk (and even among other races, Midlanders specifically), giving rise inadvertently to draconic possession and transformations like the aevises.

So yeah it was pretty horrific what they did with Ratatoskr's eyes.

The biggest tragedy is she was the biggest of the humans advocates among the dragons which Thordan used to lure her into a trap. At least some of her brood is still kicking around. Gullinbursti from the Moogle Dailies is one of hers.
