I know from the notes uploaded today that if you transfer to the new server and you have a personal house, you will be re-imbursed for the cost of the plot plus 3mil gil. Does this also apply to Free Company plots?

No, personal housing only. See the bottom of the notes, there's a small footnote about free company moving (with housing) will come at a later date.
They really need to stop thinking about personnal housing as long as some FC still do not have a house -_-
