They mentioned two things.
One, you'll need to attune to the area first before you can fly in it. Two, there'll be a quest to get your GC chocobo to be able to fly.
Oh I suppose they also mentioned you getting a Black Chocobo pretty much right off the bat to start your skyward adventures with.
To even fly in a zone we'll apparently have to explore it first, is what I think Yoshi said in one of the many videos released from events about HW. So even with a flying mount we'll still have to ride/walk around to unlock the flight option.

Yes you'll need to do a quest first. It's supposedly very early in the new main scenario but I would imagine all flying mounts will be unusable until you've gotten that far, including the CE one and any old mounts that are being converted. Even then, as others have pointed out, you'll need to attune to each region individually first in order to fly there.
There are several winds you will need to unlock in several areas for flying. So several quests also most likely.
You will need to find all of the wind currents in an area to be able to fly in that area. I think there is a quest for this. Basically you will be required to explore all corners of the zone on foot first. You have to do this for each zone with flying to fly in that zone. I like it. It's a good way to handle flying so that people can't just fly over everything right from the start avoiding all enemies.
Since some zones are going to be higher level than others, unlocking flying for every zone will be a long progress. You will most likely be level 60 before unlocking flying in every zone. I'm certain some of the wind currents will require getting through tough areas and enemies on foot to reach.
