It is probably an issue with the driver layers--not hooking into the Logitech software, but the Microsoft API instead. May want to see if you can configure the mouse using the Windows Mouse control panel (main.cpl from Search/Run box)) to respond to the extra buttons somehow. Had to do this with my old 5-button cordless trackball in the past--mouseware settings wouldn't always get picked up properly, but the Windows Mouse control panel had options for assigning the buttons. When I assigned them there things started working properly for the most part.
