You get a bonus for having a better deck
You get a bonus for winning with more cards (6 cards win is worth less than a 9 cards win)
You get a bonus for playing someone the first time I think?
You also get base points according to the opponent's average.
If you win against 1 guy worth 80 pts a win and then with 1 guy worth 120 pts a win, you are now worth 100 pts yourself - because your average is 100. If you win against 2 guys worth 120 each after that, your average is now 110.
Etc
The more you win against quality players, the more points you gain in one go.
Most I've had was 134 I think, some are pulling 140+ points on average and I'm yet to figure out how.

You get rewarded with a bonus for using better cards. The exact number I am not sure, but based on what you said, I don't think the average system applies to NPCs as they do for regular players, so the bonus is added to 80. But that's just an assumption...

The question was what is the thinking behind this. Imagine dungeons doing the same thing, tome rewards based 100% on the ilvl of your gear.

And yes you do get more points for winning with more cards. Unless my testing was glitchy for some reason.
Winning by 8 cards got me 128 pts but winning by 9 cards got me 130 pts against two opponents of the same value.
Anyway, who cares. You're asking a question we cannot answer but only guess at, only the Devs might be able to give you the exact answer.
Gaining more points for having a higher tier deck rewards those who took the time to collect cards and gives an incentive to players with fewer cards to go get those 60 total cards to have the most gains at the TT tournament.
No, you do. It's only 1-4-5 more points, but the difference is there.
I'm not sure where you get the bonus for a better deck from. I was getting a bonus on my alt even tho she only has 6 cards.
Have you considered actually giving an answer to the OP instead of posting some facts, some theories; all of which does not actually relate to the question asked?
To answer the OP:
There is no logic behind it, much like the entire tournament. Current best way to get points (for a legit player) is by fighting the weakest NPC and winning 20 times. Even with RNG on your side you wont get near 20 wins fighting a stronger opponent.
Ofcourse, since every single servers board is dominated by cheaters doing that makes little difference.
the bonus isnt fixed, it varies depending on several factors and it can be way below 20
