Hi there,
I am level 40 meaning I have far surpassed the requirement to get a Chocobo in-game. I am a part of the Maelstrom Grand Company, however whenever I talk to the Quartermaster so I can trade over my company seals for a Chocobo Issuance, he tells me I am not a part of the Free Company so he cannot help me.
I am not sure what to do! Am I missing a quest or something?

Hello fellow Hyperion person!
I guess the obvious things to check:
1) You're doing this at Limsa's Maelstrom Command, right? (I did this when I started the game, not realizing that I needed to go back to 'my' GC, lol!)
2) Do you have the quest "My Little Chocobo" open? (started from R'ashaht Rhiki)
Only other requirements are:
2,000 Storm Seals
Quest: Till Sea Swallows All
Not sure what else needs to be done....
