I've been training my Chocobo as a fighting companion but am wondering what would happen to it if I switch GC. Do I loose the Chocobo and all my work with it or just its gear?

You keep your chocobo and all of its exp/character progress.
I think you'll be unable to use the GC bardings, but that's it. Those are purple cosmetic and nothing special anyways. Your chocobuddy will keep all his (or her, if you're like me and blatantly ignore that section of lore) skill points, rank, etc.
