Well sent an E-mail to SE and they told me to post the problem here. I actually have two of them now.
Earlier in the week I had an allagan leather in my inventory when I logged out, when I logged back in it was gone.
This morning I gave my chocobo a thav onion but it's rank didn't increase.
1st thing, see if you can find it via the search function on the marketboard. (search for allagan leather, right click on it and "Search for item") just in case you haven't tried it already.
2nd thing, your chocobo has to be MAX exp rank 10 or above for it to get the next rank. Just in case you weren't aware already, otherwise you're just wasting an onion. You have to use 1 onion at MAX exp at the end of every rank (11-20) to be allowed to go to the next rank.
Also, I am in no way meaning to insult you-- just wondering if you got the leather while logging out for the patch or maintenance? Sometimes you can lose things that way. And you can petition a GM in game for 1 lost item (although its 1ce per your character for the life of that character.) I wouldn't recommend using it for such an unimportant item. Also, you can run t1-5 to get that item again.

I bought the leather a few hours before logging off.
Also be sure to summon your chocobo into battle and kill something. A chocobo can not achieve skill ranks in the Stable. It has to be summoned to push it to the next rank so an onion can be used.
Onion does not increase the rank of your chocobo, it raises the max rank by 1. When you say you're at max exp rank 11, it sounds to me like you got there by stable feeding your chocobo, and your max rank is 12. Take it out, kill something to rank up, then feed it the onion.
