I know this is a "temple" for the gods/goddess but where did it come from? It wasn't in 1.0, was it built AFTER the calamity or was it unearth because of the Calamity? What is inside, could this be a Portal to a (FF11: Sky/Sea) area where Ascions rule, or once ruled?

The sightseeing log (it's one of the original 20, entry #12, so quite accessible) deals with this. It was built after the Age of Endless Frost (5th Umbral). It was then lost to the ages until the Calamity unearthed it again.

Aparently the calamity wreaked Eorzia preaty good considering things not seen since before the 6th umbral Era are all of a sudden just there for some one to waltz right into and start exploring/plundering.
And THEN they come crying to us when they've let the Genie out of the bottle and can't put her back. So now it's magically our job to stuff her back in by force.

Myranda is correct - the Sanctum of the Twelve was a structure that had been lost for centuries and buried under the vegetation of the Black Shroud, only for it to be revealed as a result of the Calamity laying the forest to waste (this is the same reason Amdapor Keep has appeared as well which was never shown in 1.0 either).
Gameplay wise it's sole purpose is rather mundane, it's to be used as a fitting location for player weddings in the future when the 'Eternal Bond' system is added (hence why the door is currently sealed). That's basically it in a (kupo)nutshell. :)
