Does anybody know how Morale actually affects things like damage and defense? I know that defense and magic defense are entirely replaced by Morale, but does anybody have any numbers?

not exactly how it works into the formula, no. We do know is that pvp gear is vastly superior to pve gear of the same level though.
Tested it by getting into a 4 vs 4 with another guild group, not as great as people make it out to be... matter of fact i was pretty disappointed. Allagan gear will not be replaced easily with pvp stuff, so if you're decked out in all 90 with twintania weap, you'll be rolling people for a while.
ilv95 weps shall not be replaced... Not yet at least
However, if you play a marauder, where your pve gear has parry + dps stat... then i70 pvp gear is much better due to morale+ dps stat. Also i70 pvp jewelry > i90 pvp tank jewelry for same reason. Not sure for i90 dps pve jewelry though as i dont own any. But I would imagine i90 pve jewlery is better than i70 pvp jewelry.
Tested how, and with what gear? If you just put on an unmelded suit of ilvl 55 gear and compared it to full ilvl 90 PVE by how a game or two 'felt' that's not exactly hard data.
I certainly feel like I can tell who has 0 morale and who has it stacked based on the damage I deal to them but I'd like to know what the actual numbers are.
How i see it, but this is a hunch based on a few 100 pvp games.
But: HQ pvp gear adds between 15-20 item level when comparing to pve gear.
I.e. Ilvl 55 pvp gear > Ilvl 70 gear
Ilvl 70 pvp gear is somewhat equal to ilvl 90 pve gear
Ilvl 90 pvp gear is equivalent to ilvl 105-110 pve gear
