I know the storyline did drag on a bit around the 'Company of Heroes' section prior to, as most of the story quests in that part of the game were indeed just filler to stretch the storyline out to allow a more consistant levelling experience, but I agree it was pretty weak (even Y'shtola lampshades it during one scene, saying the fate of Eorzea is at stake and you're being sent around to gather wine and cheese! ;)). But it greatly improves after that.fighting Titan SM and the attack on the Waking Sands.The scenes after defeating Garuda SM for instance, are certified awesome.
Really though, it seems to me you just don't like a story based MMO, in which case FFXIV sadly isn't for you - it's a FF game after all and storyline has always been a major part of the series.
Final fantasy has always had story mode as a means of progression. I don't really think SE will change the way they've been developing a lot of their FF titles.

I think the main story shouldn't have had the filler. The main story tends to bring you to various towns/regions where there are sidequests your level anyway, so we didn't need so many MAIN story quests to level 1-50 with main story quests exclusively. I'd have preferred if say... we had a main quest every couple levels, like with job/class quests, and for those who need the EXP, there's the local sidequests, dungeons, etc. The filler BS really dragged down the quality of the story too. But its too late to change any of that now.
Personally though, I don't really see the diff between having main story quests and side quests. Just skip the cutscenes if you don't like them.
I'd stick with it for your first job. It does get better in the mid 40s to 50 and at the very least it's a proper storyline in an MMO, which is more than can be said for most of the games in the genre.
For alternatives they are there such as fates and dungeon runs, but the exp will be gimped compared to if you were doing them as a 2nd job.
this would be the most useless thing square could spend development time for (developing extra content for the extreme small minority of players so they can skip vital content which they only have to do once)

Final Fantasy has always been story driven. Go back to WoW.
Yoshi has already said the main story and level 1 to 50 is a tutorial, i don't see any problems with that. I think it'll be better if the devs focus on delivering more future content rather than going back to main story quests.
