Sorry if I've misunderstood, but what code did you register to your account? 1.0 players got 2.0 for free, there wasn't any code that need to be registered, it just worked and all 1.0 accounts got 15 days of free time (later an additional 7 days were added). The 1.0 free time expired nearly a month ago though so any 1.0 accounts now need to have an active subscription or they won't be able to login/play.
Are you saying you bought the game again (PS3?) and that game time was applied to the 2nd/new service account? Also where are your characters located?
Unfortunately though it sounds like this is totally an account issue which only SE can fix and you can't really get any help here on the forums as this is more user support. SE only seem to reply to technical posts when closing threads (and rarely at that!).
Sorry, but I'm not exactly sure how you get to Live Chat, but other forum posts have suggested you need to have had an FFXI account (specifically PlayOnline account) and it's done through that. Apologies this post probably isn't much help :(
