I've been hanging around for about a month, now, working on a Paladin, and trying to step all of my crafts up. After seeing enough things that just make my brain go blank and ask "What?," I've decided to, and I ask for others' help to, compile a list of all the little things that quite simply, just don't make sense. Hopefully, if the list gets big enough, SE could spare an intern or two for a weekend. Hopefully.
1. Wharf Rats don't drop Rat Tails.
2. Midge Swarms don't drop Midge Baskets.
3. Jellyfish Umbrellas, required for Lv. 15, 19, and 20 synths only drop from Lv. 33, 46 monsters.
4. Ocean Clouds (Lv. 4) are named in the description of Jellyfish Humours, but there is no recipe to craft them so.
5. Most animals do not drop Animal Sinew.
6. Three logs are required to make one piece of lumber.
7. Inventory auto-stacks, but does not auto-sort.
8. Ram Horns drop off Lost Lambs (Lv. 1) that have no horns.
9. Only Wild Dodos drop Dodo Tenderloin.
10. Lugworms, Bloodworms, Pillbugs, Mothpupae, and Rat Tails are ungatherable, and unfarmable.
11. When performed manually, a Lv. 15 Blacksmith will never break a Lv. 1 synth. This does not hold true when using quick synthesis.
12. When using quick synthesis, exp earned is reduced by half.
13. Chicken Breasts are not dropped by any monster. (Thanks, ChiefCurrahee)
14. Diremites don't drop Diremite Web. (Thanks, Fyrebrand)

Chicken breasts (ingredient) can only be bought from a NPC. It's a 58g item that is need for 4 different recipes.
In 1.0 chicken breast dropped from Zu type birds.

I could have sworn that Jellyfish Umbrellas drop from Sastasha jelly enemies. In which case, there is no issue there.
As for:

When using quick synthesis, exp earned is reduced by half.", that's great because the purpose of quick synthesis is to quickly massproduce; it is not done for exp, and it makes sense that it has a failure rate due to doing things so quickly.

3 is (I think) to balance cross-level economies. Lower levels require higher levels to get things, so either level yourself to get them, or pay for someone else to. This also seems to be part of the attempt to encourage people to level one class to 50 before leveling anything else, since a level 50 automatically gives you a 50% exp bonus on every subsequent class.
7, FYI, sort was previously announced as a feature that is coming in a future patch. (2.1 I think but not positive)
8 is definitely a bit silly. I don't know if it was a mistake or on purpose though. A lot of things in this game feel ridiculously silly for the sake of being silly and/or the developers trolling the player base.
9 seems to be true of a lot of things: only specific animals drop items, not all in the same family of animal. Probably an attempt to balance the economy by making it harder to get a glut of any single item on the market.
Regarding 11 and 12, this is on purpose, to prevent extra easy mode leveling. It scales fairly cleanly where quick synth is the lowest, NQ is next, then every extra quality adds exp, (regardless of if it is HQ). If you scale it right, you get quick synth is half NQ, and max quality is I think double NQ. Also your quick synth failure rate is proportional to the difference in your level and the level your are crafting. Once you hit level 20, quick synth on level 1 items is nearly always a success. Higher and the HQ rate starts to increase as well. So basically, once your ability to get meaningful exp from quick synth drops, your ability to use it more reliably increases.

Bait is sold at random NPCs around the world (usually where the bait is needed, but not always). Would be much less annoying if the Fishing Guild just sold every type of bait... I really don't enjoy going "OK, I want to catch this... Now where is that bait sold...", it's just annoying...

Diremites don't drop Diremite Webs. Instead, Banemites drop them. Apparently, it would make too much sense to call it "Banemite Web."
