I started an arcanist planned to become a scholar and so far have been dumping all my bonus points into mind, which is 7 now i think. Somehow now at level 20 I have about 100 int and 60 mind. My gear has the same amount of int and mind bonuses. As it is, I have so much more int than that cleric stance isn't really a bonus it seems like.
Do my stats change automatically when I get my scholar job crystal?
you'll have more mind when you get your job crystal, also you have more intellect because of the traits probably
I don't understand your question entirely because there are a lot of questions I would like the answer of from your question but here i'll explain the basics.
Once you get your 2nd job (gladiator to paladin) in my case; The stats would increase by a substancial amount. Equiping Armour/Jewellery which Vit + 2 gives you 2 extra points to your vitality, same goes for all the other stats, assuming you had them in armour/jewellery slots. In my opinion you should un-equip everything in a main town like ul'dah, limsa lominsa or gridania. Same where safe and not in sanctuary. Then equip one item at a time and see what it does. If you chose not to then you have simply wasted your time asking the question in the first place.

Cleric stance will straight swap your INT and MIND. So if you have 100 INT and 60 MIND it will swap the stat so 100 MIND 60 INT. Archaists are not healers, hence the lack of MIND. Most classes are geared toward lvling (so DPS) your job will be where you see the change in stats. SCH will bump up you MIND considerably, swap to another job (say summoner) and your INT will bump up.
It will also no be until you get to end game you will find gear suited for your "job" lower lvl gear is made for lvl and will have stats to reflect that.
