My favorite city state is easily Limsa. It's beautiful, has cheap easy access all across it's areas, (ships to everywhere for practically pennies), and as the OP said, has very welcoming and lively NPCs around. Every time you talk to a new one you're either going to enjoy a laugh, or feel like you're about to get into a good brawl that you could see yourself looking back on and laughing win or lose. In the other city states you don't get that from the NPCs as most either seem bored or simply have disdain for you because they can.....
As for the GC it also has to be the Malestrom. It's filled with said NPCs, so every quest related to it is enjoyable rather than bland as most of my interactions with the other GCs have been. When I got to the point in the story where you join a GC, I had honestly planned on joining the Twin Adder because that's what all the members of my FC were. Then you were tasked with going around and listening to all the speeches from the GC leaders. Kan-E-Senna's speech practically put me to sleep until Alphinaud spoke up, and Raubaun's was so generic and merchant oriented and money hungry, (which I now get plays well to Ul'dah), that at the time it actually made me somewhat hate the character. Then the Admiral's turn came up, and while not the most exciting, she was able to deliver a speech that could rouse all to action. After hearing her speech and realizing she was the only leader who could put fire into the hearts of even the most rugged of pirates, how could I not join the Maelstrom?

EDIT: In regards to my comment about "at the time it actually made me somewhat hate the character" I should clarify that that did of course change as I progressed the story and learned more about Raubaun. But as that was my first interaction with the character, my initial impressions of him are understandable......

For faction, I went with Maelstrom for my character because, well mostly because they started in Limsa so it seemed appropriate. But also I liked the red color scheme best. For region it'd have to be La Noscea > Thanalan > Shroud > Coerthas. I prefer coastal environs over landlocked ones, open landscapes over crowded ones, and warm climes over cold ones, so the latter two come across as kind of oppressive.
Back in 1.0 i chose to go to Gridania because of a few things. I wanted to start as an Archer, and the Archers Guild was located in Gridania. Next to that, it had the most appealing surroundings. So, that was a win-win situation for me.
What can i say… I like trees. I want to hug them…
Also, during the Main Story Quest, you had to select a Grand Company you wanted to join. And in order to decide which one would suit you best, you had to go to each city state and listen to the inspirational speeches of each Grand Company leader.
From each of the Leader, Kan-E-Senna was the only one i agreed with and wanted to follow her. She had the personality i could connect with.

For Shuu anyway. My legacy is all Gridanian though.
I just don't feel attachment to Ul'dah and the Flames tbh, and not because of 2.55 - it's always been so.
I Still have my certificate mounted on my wall that says I am Gridanian from 1.0! I shall be Gridanian and Gridanian I shall stay!
