It's favoritism, not hypocrisy. In fact, since Christianity is considered to be a monotheistic religion, it would actually be hypocritical for a Christian to view the deities of other religion in equal standing to the deity of the Bible while still claiming to be a monotheistic Christian.
But this is moot because no actual gods are present in the making of this fantasy game. It clearly draws inspiration from western history, and that's why you have institutions like the Inquisition, which is based on various institutions that were set up between the twelfth and nineteenth centuries with the intent of eliminating heresy as defined by the Catholic church. However, the Inquisition in FFXIV has nothing whatsoever to do with Catholicism. As far as I know, no one was ever burned at the stake for allying themselves with dragons. Claiming that this game is anti-Christianity is like claiming that Game of Thrones is opposed to the British monarchy. Queen Cersei Lannister has as much to do with Queen Elizabeth II as the FFXIV Inquisition has to do with the Catholic church.
I mean right, remember how in the bible Jesus said "you shall not question our holy lady Halone and shall not forgive the dragons" and then SE come with this in HW, attacking good christians anti-dragons values. What if some poor souls get mislead by it and start consorting with dragons...
I think OP might be self inserting their personal beliefs too much into a work of fiction.
