My problem was that I kept accidentally hitting the left bumper because of where my finger rests. I'd go to hit the left trigger and hit the bumper instead (360 controller on PC) and start auto running. So, I went into calibration and when it got to the left bumper, I pressed the right thumb stick click button instead (all the right click did anyway was go into FP mode). I then went into the settings and made it to where I'd go into first person if I zoom all the way in.
So now, the left bumper does nothing at all and I can change my camera zoom by clicking the left stick in and moving it up and down. It still activates auto run at times when I'm changing the zoom, but at least I no longer activate auto run by accident.
Also, I changed the left stick click from "Draw/sheath/lock on" to just "draw/sheath". No more back peddling... ever! :D

To prevent accidental use of the auto-run function using a gamepad or controller, auto-run can no longer be initiated when manipulating the camera with the right analog stick.
* An option to disable auto-run entirely has also been added.
