The moment my group and I beat the Eft boss (the second last boss) in Brayflox's Longstop, and I said, "Hate to burst your bubble.... but....."
Lol. I wonder how many people will actually get this.

For some reason, I just laughed at the quest name 'It's probably not pirates'
Also, seconding Tataru's singing
NPC Ermegarde. ERMAHGERD!
Main Quest
"The Notorious Biggs"
For people that don't get the reference it's a reference to famous now deceased rapper the Notorious B.I.G .
My personal favorite is V for Vinedetta with the boss being a Vivacious Vivian
A lot of the humour in FFXIV is very adult orientated, like the FATE in Costa del Sol that involves escorting a female miqo'te courtesan to her next client (when the FATE ends, the two disappear into a nearby shed, with the roegadyn client looking skyward and saying something like "YES! Thank you!").
Or three certain npcs at Highbridge in Eastern Thanalan - a male highlander who has a very sexually suggestive surname, and his two twin female miqo'te underlings who make very sexually tinged comments about 'oiling his lever' and about how 'long it is!' Yes, it sounds immature of me but I couldn't help but burst out giggling like a schoolgirl when I read that. :p
Then there's the two hyur girls beckoning lustfully to a very awkward looking hyur boy at the Golden Bazzar - if you go close to him he shakes his head and shouts that they gave him 'crotchrot' - even Eorzea has STDs sadly it seems, but it's still far funnier than it should be. :p
Ferne and his translation team did a fantasic job with the writing in this game *kneels before the ahriman loregod* :3
In v1, building bridges by throwing lalafells attached to a rope to the other side. Priceless xD
There are tons of pop culture and internet meme references in the game, among other things.
I loved the quest name "Grimoire Fandango".
