Honorable mentions go to the paladin in the WOD group, Lyse for being less insufferable than Yda, and Fordola for being the only antagonist I was invested in for Stormblood.

Dishonorable mentions go to Yotsuyu and 'Tsuyu.'

Man It's hard for me to narrow them down to three but I'll try.

Raubahn:Because out of all the leaders of the Eorzean Alliance,he's the one that helped us the most and risked his life and arm to give us an escape route during the banquet.Raubahn is such a bro and I love him

Estinien:Probably the best mentor character in the whole game for me and the best representation of the Dragoon job class(Even more than Kain Highwind from FF4).The way his character develop between the Dragoon quest line and the MSQs in Heavensward and his struggle with Nidhogg made me very fond of him

Finally(and I just can't pick one of the following two alone I'm sorry so its a tie)

Ser Aymeric and Hien:Both are such charismatic and chill dudes that I can't help but smile each time the Warrior of Light has a conversation with them....Ser Aymeric in particular went above and beyond ever since he gave us(WoL,Tataru and Alphinaud) a shelter in Ishgard and just how fond of you he grows to the point Thancred jokes saying that "it's true love xD"

Very hard to choose. I almost need to do a top 10, with a big 3 reveal.

Honorable mentions are going to go to Tataru, Raubaugn, Estinien, Edda, Gaius, Livia, and the many lost to us.

Top 3 in no particular order are:

Alphinaud/Alisaie - Despite their individual strengths, I have to pair them because they truly are a brains/brawn tandem respectively. I adore them both to pieces and Gemina is very close to both of them.

Kan-E-Senna - I swear, sometimes I think she's Hydaelyn taking the form of a Padjal. There can be no other explanation for how angelic she is. She just also happens to be the biggest hippie in all of Gridania despite her sophisticated demeanor.

Ilberd [3.0 spoilers] - I hate him. I hate him so much. And that is why he is on this list. Ilberd is an interesting villain because he didn't necessarily go after the WoL's heart by killing someone he/she is close to, but rather serves as that troublesome, very hard-to-kill elite soldier that takes down a garrison, a fuel supply, or something else crucial that hits his opposition with a critical blow. Villains like Ilberd turn the tide through cunningness rather than power, and I have a great amount of respect for that. In my character's lore, Gemina personally buries The Griffin, leaving a lot of confusion to her fellow Scions.

G'raha Tia is really the only character from the story I actually liked. Raubahn is kinda cool too.

I am biased in favor of Lyse because I am a MNK main tho lol, but I also think she gets a pretty unreasonable amount of hate.
It basically became popular to hate her and people kinda circlejerk about it.
But I guess she could be replaced with Yugiri or Alisaie too.
Alphinaud is a real bro too tho.

Yotsuyu is one of my favorite villains altogether I really loved her story.

Nah, not really the case for me. Personally, I just think she's a boring character with almost no personality and terrible character development to boot. And by terrible character development I mean basically none at all. I don't really like Alisae but at least her character developed pretty well over time. I just don't like her, and no amount of character development will change that. I will admit, however, that Lyse was probably a victim of Stormblood's rushed writing. If things hadn't been so rushed, her character "development" might have been a bit more fleshed out and I might have actually tolerated her like I do most of the other scions. My head canon for my WoL is basically that the scions are fellow employees that he works with but wouldn't really hang out with any of them outside of work if he had the choice. Sadly, the story demands it at points. lol

The same can be said about other characters, but those characters don't receive the same level of hate.
Like I said tho I admit that I am biased in favor of her because I am a MNK main, I actually do agree with your criticism.
But I also think she's one of those cases where it sorta just became a thing to hate her, it's like this sometimes in other games too where characters basically end up being a bit of a scapegoat and gets a lot of hate even tho their issues aren't unique to them.

Edit: But hey maybe you'd agree that she should get more development in Endwalkers hehe?
I kinda wonder at this point tho I think if they did that a lot of people would just complain that they're spending too much time on her.
I am honestly expecting her to die in Endwalkers but I kinda hope they keep her around and actually do something with her character.

I actually quite ambivalent/indifferent towards Alphinaud--I think he's just too stereotypically cliched.

I don't even feel like Lyse's problem was so much a character development problem, per se, as her point-by-point implementation therein being just subtly... off.

Put another way, the same amount of time put into developing her could have made me really like her, while had her development continued or been fleshed out in the way it was going across what we've seen, even adding another 30 minute's development (which is a comparative ton already) would have done nothing for me.

It's similar to Minfilia, in that regard. I really enjoyed her character in 1.x, but disliked her in 2.x even with her increased screen-time (and that's including living through /being sucked into Minfilia's childhood memories in 1.x via the Echo).

As for my top 3... oof, that's a hard one. I pretty well have to stretch it out to 4, sadly.

There's Emet-Selch at the top, and then a three-way tie between Y'shtola, G'raha, and Alisae.
