I usually make it a point to go back to the FC house and leave him in there to log out. Before we got the FC House, it was always via the inn.
For alts where I'm not in the FC or I'm trying to keep them in the same-ish area for story quests so I can pick up quickly, later, I either drop them off in a building (I left one in Haurchy's planning room in DragonHead, for example) or under an overhang of somesort. For FC'd alts, I usually do that if I know I'm going to AFK for a period of time, though (like running out of my apartment for 30 mins for something), and don't want to use money to teleport back. However, I'll plop them on some barrels, crates, on top of the housing marketboard, on the FC house roof (before the roof type was changed T^T) or anything else I can climb on if it's sunny - then AFK.... or in a building or under an overhang if it's rainy/night time.
I can't stand leaving my characters out in the rain/snow and then AFK (it would have to happen after I've AFKed) or log out.
Not quite the same, but - an FC mate of mine will -always- AFK or tab on his WAR standing in front of the table in the FC house entryway. o_O I can't tell if this is a huge, almost daily coincidence (as he'll do this amidst being active... we both tab windows a lot at random when not in the middle of dungeons, etc) or if he does specifically choose to change to WAR and plop in front of the same table before tabbing out, on purpose...
If we enter the house and see him just standing there at the specific table, we know he's AFK/tabbed....
Usually log out in some buildings in the hot springs place, outer la, that one hunting lodge in south shroud or the forgotten springs.
I usually log out in front of my fc's house. Sometimes I'll log out at my house, but like logging in with people around for some reason.
If I log out in the middle of a quest or intend to do something as soon as I log in, I'll log out at the nearest sanctuary instead.
Always from the Inn in Limsa; or a favorite tavern; or the stove in Hawthorn Hut or the fireplace at Buscarron's.
Places I log out:
-My Company House (most of the time)
-Idyllshire, dancing on a suit of armor
-sitting at Haurchefant's desk (even if he's still sitting there)
-The Forgotten Knight, staring blankly at the hunt board
-Limsa Lominsa Aetheryte
-Quarrymill for some reason
I tend to log off in Idyllshire after hours of dancing on a certain rock that I have lovingly dubbed the "Slut Rock", mostly because a dancing naked male Roegadyn seems to attract other naked dancers or some highly interesting attention from time to time.
Gridania only- because they need at least one native roegadyn guarding its gates. ;P

Naaaaaaah......I leave my buddy where ever when I am done with him. XD My "poor" mounts get the worst of it as I will leave my toon riding his dragon while flying over an endless pit until I get back, which could be days. lol
I always log off in my FC House or one of the four inns. Logging off stranded in the middle of nowhere or anywhere else is not allowed. I know I'm weird like that but I want my character to rest peacefully in times of idle. =)
I wish that we had a "field tent" for rested bonus logouts in the middle of the field. I believe that was an item in FFIII on the DS.
Pitch your tent (use it as a key item), click "Log Out" on it, and get treated to your character climbing into the tent and zipping it up.

I've always logged off in my personal room at my FC's house. Still hoping for the day where we can click the bed and log out.
Sometimes I log out in the bath next to my egg in the hot shower in hopes that, perhaps, one day I'll see it hatch.

There's a certain spot in Coerthas Central Highlands that I like more than any other area of the game and I'll usually go there if I'm waiting for a queue and I don't need/don't want to do anything else while I wait, or need a breather. It's a real shame that there is no rested experience bonus, though, so I'll usually end up going to an inn room before logging out until more housing plots become available.
In FF4, 5 and 6 at least.
Personally I just log out in the FC garden, if it rains I'm sure Moonleg goes inside.
In WoW I moved all my characters to the monastery in Jade Forest when I quit at the end of MoP. There they are fishing, sitting at a table, my druid in cat form lounging under a large tree by the pond. I like thinking they all retired there and to them, the war ended. It made it easier to quit, silly as that may sound.
I almost always end up logging out in mist, but if not then somewhere else safe. I always feel bad for my poor character on the rare occasions I do end up leaving her out in the wilderness somewhere. :P
