Did you get past the level 15 missions? It was pretty clear to me the "we are being watched" were the 2 Acsian's standing on the cliff. she even looks back at them 2-3 times.

You do realize the Grand Companies weren't in the story or anything before Yoshi came along, right? 1.0 had no plans or story for GC and the entire GC storyline in 1.0 was just to bring a close to the 1.0 world and the opening to ARR's.
