Physical copies are considered "pc" versions so they are not compatible with Steam afaik. You could try to get a refund from Steam.
This, contact Steam Support an explain your problem, after all was an honest mistake (but be patient) and should be no problem at all (worst case scenario is going to be one time deal).

Stormblood says the same thing in both SE and Steam's respective stores.
Oh, actually you are right. He had the game on steam but he also has a key outside steam, that's why. So he can log on steam version of the game since its the launcher that counts. So yeah the OP has to get refund.
