Yoshi and the Level 5 CEO know each other, seem to be great friends and the latter isn't the CEO of the company SE pretty much ditched for Sony back in 1998 or so. The success of VII and the subsequent iconic factor has caught a rather deep wound that would ensure and that Nintendo and SE's relationship would never go past a professional level (in Japan at least)
Wouldn't matter if the crossover was with Neptunia, MLP, Touhou, Undertale or even Spaceballs instead, it would still be far more likely than anything Nintendo related (Bar Bravely Default for obvious reasons)

Then I realized with so many sub choices and alternate choices some are just a hard fit or hard to narrow down like Blaziken, Emboar, Ursaring, or an Owl for Sch . Does it fit the job, match the look, or associates an existing element? I mean that's 700+ to choose from and 600+ with out the legends. Heck you could even give a bat to either Dark or Nin, or Zoroark to Nin. Although Darkrai does make some sense since its shadow like and matches the job story line.
I somewhat thought of the traits associated with the job first, then themes, then visuals.
While chesnaught does evolve from a literal paladin, Aegislash would be even better due to being a literal sword and shield. Right after I made the post, I realized WAR should have been Haxorus, who has a literal axe for a face. I also thought of role usage for the pokemon as well. Like with Sylveon and SCH. Sylveon is primarily a cleric, but can also do some serious deeps if you spec it right. Plus it's a fairy!
Though the sad truth of it is they'd plaster pikachu, charizard and lucario over everything like they always do. I'd be down with a Charizard mount though, even if my toon is based off the Dragon type trainer Zinnia
Cloud is in Smash Brothers, so I can see a Nintendo promo someday. Probably not pokemon specifically though, because Pokemon Company is slightly separate from the rest of Nintendo for various reasons, and Gamefreak is only a second party company for Nintendo. The only jarring issue I could see against Mario and Luigi hats is that I can't think of any other Nintendo stuff ever appearing within a PS3/PS4 game.
