It almost feels like Dragons are ACTUALLY their eyes and the "dragon" you see is just a shell it constructs around itself. The whole bit with Nidhogg being able to essentially completely reconstruct his form makes me feel that way at least.

I think it's more likely that they are their bodies, but that their eyes house their animus, their soul. I think that would make dragons unique from other species on Hydaelyn, including the Races of Man, as most species are suffused in their animus. Removing a dragon's eyes would split its soul into parts, but once reunited you'd be faced with all the power and will of the original being.
