Aertheryte crystals are being drained by the primals which in turn makes the lose their bond with Eorzea, maybe the Aetherytes themselves are not summoning but are keeping a polarity (opposing) with Dalamud (in turn keeping it AWAY from Eorzea; like pushing two "north" sides of a magnet together) but since the primals are absorbing this energy they are changing the polarity of the crystals making them attract towards Dalamud hence the reason to chain them from floating up, AND them not being able to be used (because we can assume that the 5 races have become attuned with the current ingame polarity, not this "flipped" polarity). But since we stop this Dalamud never actually crashes into the planet instead the gravitational forces from calamity cause the world to take a very drastic change.
As for the anomaly that shot up from the ground...the question is "Is the warped land the 'anomaly' or was it something that was under the now warped land [like a massive Aether crystal maybe that was completely drained and changed causing it to rocket out towards Dalamud]?"

Soooooo, is the opening CG movie (the one with the Leves) going to change also? Since it really is irrelevant now to some extent? -Aetheryte not being the main focus and what not anymore...

It probably will, and it will probably be very similar to the E3 trailer if not the same. (with the game play portions cut out)
