Huakke Manor (NM). Just going through I had the constant feeling of mystery and excitement. Each diverse path made me antsy for what I would discover and gave me anticipation for the rest of the dungeon. Going to the basement was awesome, its not Resident Evil tier level scary, in fact it wasn't scary, but it definitely made me expect the worse to happen (In a good way lol). Backtracking, using keys to open doors (optional ones too!), even the optional corridor upstairs, it was like an actual haunted mansion from a movie and was just a great ride the first time going through. Even now I have fun doing it over thinking about my first experience with it.
Shame dungeons are less innovative now, sticking with the linear dungeon style. Maybe SE is feeling spiteful since alot of people hated Final "Hallway" so much. :/

In terms of atmosphere: Lost City of Amdapor. (Runner up: Saint Mocianne's Arboretum.)
In terms of music: Snowcloak. (Runner up: Great Gubal Library. Love me some jazz)
In terms of bosses: The Vault. (Runner up: Hmm, The Aery was the first one that popped in my head. Wish the last boss was a bit more challenging though, given who he was)
Story-wise: Aetherochemical Research Facility. (Runner up: Praetorium)

Brayflox story mode and I'll tell you why.
Because it's well designed. There are multiple paths, sorta. There are multiple goals (again, sorta). You can choose whether to go for a full clear or not. You can choose to get optional treasures. You can choose to save goblins for another chest that might contain a green gear piece. Or you can straight boss rush through the whole thing. The pulls are stationed close enough and they're small enough that you can take one or more as you see fit.
From a purely mechanical point of view it's an extremely well designed dungeon and it's the example other dungeons should follow.

Stone Vigil HM, Haukke Manor normal, Pharos Sirius HM, Wanderer's Palace HM.

Sastascha HM for the pirates. Keeper of the Lake for ... that one big dragon. Halatali Hm because its actually quite relaxing. The Vault because of the church setting. Aurum Vale is also a good one.
Dont like the "futuristic" dungeons so much, but really enjoy the dungeons which (kind of) have a setting that can be found in the open world.

Snowcloak, I love the music there.
Tam Tara HM, the atmosphere of this dungeon is top notch. The BGM, the lore, the encounters, the bosses! Everything about it is creepy and I love it.
Aurum Vale, at first it was just a regular dungeon. I had no strong feelings one way or another. Then I started healing and since I didn't hate it and rage quit and I could keep everyone alive, people liked me! Plus it's nice when call on you in FC or LS.

I'm going to cheat technically it's a raid but Syrcus Tower I used to really enjoy when that was a big thing. The music and visuals are beautiful and it wasn't particularly difficult for most people apart from the first boss when one party seems to get all the ice for some reason and no other healers have the mind to support the party with two frozen healers but I loved doing that one.
Others I've enjoyed over time Cutter's Cry, Keeper of the Lake (Even though everyone seems to hate it for some reason), Qarn HM, Fractal Continuum, The Vault, Wanderers Palace both normal and hard mode.

Best dungeon for me is Wanderers Palace NM (because HM just sorts of annoying lol) because I'm a scholar :3
Tam Tara HM is great as well for atmosphere
Aetherochemical Research Facility music and the coil crossover boss <3
Most others I got sick of due to regularly running them in DRs... even started to RQ if I get AGAIN Brayflox NM in DR leveling... getting it 6/7 times is so damn grrrr and even made me stop doing DR leveling at all these days :/
