The main difference is PS4 have not reach its limitations.
A PS3 did.
There are also some UI differences between the two versions. The PS4 version has a currency and inventory display in its HUD that I don't believe the PS3 has.
Because of the PS4's redesigned controller you also have a touchpad you can make us of, which I've found very useful when moving furnishings around. It's much easier to select a piece of furniture with the touchpad than trying to find the one item you want to move in a list of 100+ other items.
Besides that, I think all the changes have to do with the graphical power of the PS4, namely the load times, changed physics, resolution, frame rate, and the like.
You can easily switch from controller to keyboard and mouse. It was not so easy to play keyboard and mouse style via PS3.
The two consolles are so much years apart that a technical comparision cannot be serious. The real thing about differences and already noticed about some QoL that cannot be done easily, is that PS3 have a limited number of objects that can be displayed on a frame, and the game already touched this limit, making any present and future development being aware of that at-every-little-change about what is displayed in game.
Pretty much PS3 support may be dropped one day, just for this single point of feature alone.

I don't remember if they fixed this yet, but I remember someone else playing and not having the Focus Target option.

The game looks so much better, it's almost like playing with your glasses vs the PS3 which is like playing without your glasses. Everything is sharper and has more detail.
Seriously though the game is better in nearly every way, physics, sound, visual effects, resolution, framerate, lighting, draw distance, load times, etc...I'd also say that whatever lag you might experience is less evident than on PS3.
With regards to the UI and such, the PS4 version is much closer to the PC version in pretty much every way including support for mouse and keyboard - PS4 supports standard USB keyboards and mice - it also supports the logitech bluetooth ones that were made for PS3.
Also, the PS4 voice-chat facility works while playing, which is helpful if you know other PS4 gamers on FFXIV, but sadly is not cross platform so to voice-chat with non PS4 players you'll still need a third party app on something else.
Oh, if you have a Vita, remote play actually works on PS4, and although you won't be raiding with it, Vita remote play is viable for crafting, gathering and general play. Just be aware that there is a bit of additional lag inherent with any remote play system.
