Just turn every Zenith relic into a Atma relic once a set is complete. After you have no Zenith relic anymore, you don't get new Atma stones and you can throw away the remaining stones.
Or just don't do a FATE with a Zenith.

Or you can use them and get them out of your inventory, and if you don't want to use them throw them away. Done.
Sorry, maybe I'm missing the point here. Atmas are meant to be used once you have a set of 12. What's the point of having 8 or 9 of the same atma? Now, I've done this by mistake but once I see that I have 2 of the same, I move to a new zone. I think the REAL reason you can't stack Atmas is "Atma are meant to be used and not horded" Also, being the fact that Atmas do very little other then get you in the door for an even longer RNG laced quest, Atmas themselves have almost no value. Use them up.
Gathering them set by set is a valid point, however, I'm farming for my last 4 weapons and I would rather not going around 12 zones over and over again. The point is a lot of items in this game should be stack-able/key item. Look at Zodiac items/dungeons drops, those were done with inventory spaces in mind.
So you want it changed that only 1 from each stones can drop into your inventory until the set is full, get used on a zenith and the atma quest start at 0 again for the next set? Because this is how the dungeon key items works. You can't farm for another relic until the specific quest is completed and started again.

I agree with letting Atmas from the same zone stack, I never understood why other Fate Rewards, such as beast tribe quest fates, could stack and yet Atmas don't. At the moment I've had to devote two retainers to holding partially incomplete sets because I'm saving them for classes not yet at 50, it's taking a large portion of inventory.
The development team is currently planning to make atma stackable up to 99. We don’t have an implementation time frame for this adjustment, but hang tight and we will update when we know more.
Why would we need 99? Pls no, Grekumah ;-;
