This is a tough one. Probably Freya. I really like her devotion to Fratley and her story arc was great. It's a damn shame that she basically becomes nonexistent after you escape from the castle, definitely one of the more interesting characters.
Zidane is another one, which is funny since I usually don't care for the protagonists in FF games. -
