Freeze placed the possibility of healing his wife above the life of numerous guards and scientists that he killed to fund and push forward research. Ivy was often shown vigilante killing anyone that didn't agree with her narrow ecological viewpoints. Adam Taurus sent a squad to kill the Belladonna household for opposing him. I'm pretty sure I could keep going, but the list would get repeatable after a bit.
Just because they had what they felt were "good intentions"(FYI: Adam did not, he just wanted to hurt everyone that wouldn't worship him), doesn't mean that they aren't villains. It's actions that matter, not intentions. Emet-Selch could have a been leader that brought the survivors and children of the post-Terminus world into an age of peace of prosperity, instead he choose to lie, manipulate, steal, murder to further his personal goals. He's Salem, not Ozma.
