I'm not really hoping anyone will die. Minfilia already "died" so I am quite happy with the core cast. That said, I have a few predictions:
1) Alphinaud will probably die, and it will be with clear parallels to how Louisoix died. He's really the main character of the Hydaelyn arc (or the most prominent deuteragonist to WoL), and of all the characters's developmental arcs, his is the one most leading toward sacrificing oneself for the good of the people. He is learning to follow in his grandfather's footsteps. I expect the last we will see of him is the same smile in a fade to white. It's a pretty obvious, but imo also a pretty satisfying ending. I also think that because Alphinaud is kind of a self-insert character, no matter how endearing he is he just doesn't have the same narrative potential as the other characters. He has the fewest flaws to explore, so once his Louisoix parallels are realized he doesn't really have much to contribute to the story except as a Navi-type character. Great character, also the one who must die I think.
2) Y'Shtola will *not* die in Endwalker, because they will need another fan favorite to keep players invested after Alphinaud leaves. However, I think Y'Shtola's story will not be wholly satisfying until she does die, so her clock will be ticking as we move into the next story arc. We know she is expending her aether at a rate which will likely kill her. She is reckless, and has literally died or been heavily injured in almost every expansion arc, so she has this fatalistic air about her. She will probably go out with a huge, epic bang, and it will likely be at the end of the next story arc, but imo her fate has been sealed.
3) The obvious person to take up Alphinaud's role as "primary deuteragonist" will be Thancred. Thancred has been fairly underutilized except as a rule-of-cool lancer, but now that the dadification of Thancred has occurred he has been transitioning more from rogue to hero and has more justification to be invested in the main conflict. He fits the hero archetype best of the remaining scions as a sort of amalgamation of Cecil/Locke/Squall/Balthier so he slides into a main character role easily. They could also tie Ryne and Gaia back into things to make Thancred more central to the story. Moving Thancred up in priority would also allow Y'Shtola's function in the story to remain generally unchanged, preserving her popularity, while doing nothing but boosting Thancred's.
Oh and 4) Alphinaud's death will push Alisae's arc into more interesting places. She was generally pretty one-note until halfway through ShB, so I would say her story is only just getting started. I think Alisae working through the loss of her family, becoming more introspective and less impulsive, and trying to wrap up her brother's loose ends is a great way to flesh her character out. But I think she will not be the "main" deuteragonist because: (a) I think it would cheapen both story arcs if they tried to give us "Alphinaud 2.0"; and (b) I suspect she will be too traumatized to be a good secondary main character for a while.
I mean, with all the damage that has been done to Y'shtola's body and soul, they can have her largely removed from the plot without killing her. She can just be left in too rough shape to do the whole adventuring thing and be stuck hanging out with F'lhamin in the wings, only popping up when the game is feeling nostalgic.

Honestly though, I find they've milked Zenos way too much. He was a fun villain during Stormblood but they ruined it by having every patch end with him sulking on his throne about how he wants to fight us again. It just got dull. And they had to do Varis dirty for it, who was actually cool.
So yeah, they can get rid of Zenos by now.
No one will die.
We have the trust system, the game is coherent so no Scion has to be injured or killed during the shooting of endwalker.

I expect that Zenos and Fandaniel will die.. We can't leave those to psychos alive after all. As for "Good" guys to die, just for shock value, Tataru or Urianger would be the 2 most likely, I could also see Thancred and Yshtola being "Retired" though not necessarily killed as 'shtola is essentially killing herself to just "See" using her own aether, and Thancred as he has no ability to use aether at all. "If" SE does kill off any Scions I expect that that Grah and Estinien are meant to fill the gaps anyway.
Right, forgot to reply to this one. The "time bubble" bit makes this an unreliable metric. The things happen within the point the game was at the time the event was released, which is why the Scions can show up on the source in a side quest despite being trapped on the first, or you can serve Nanamo a feast when she's supposed to be "dead". They can kill Thancred and Uriangier out the gate in Endwalker and they'll still be able to help Ryne with Eden.
Zenos should have stayed dead. We were robbed of 2 excellent villains and instead got this plot device. I hope we get to pulverise him in a blatantly one sided manner and step on his scythe within the first hour.
Fandango I hope stays dead too for being a whiny petty nuisance leading to what ever is behind the final days to step up and hopefully provide an interesting antagonist
I'm torn between wanting Alphinaud to kick the bucket, and wanting to keep him around so he can continuously be served humble pie
Other than that, Alisae, Graha, Krile and Lyse and all for the same reason: being incredibly annoying
Though if graha reverst back to exarch, that would be acceptable.
