The only unusual thing I noticed was that Shantotto didn't react to the badge until the fifth time.

Nanaa Mihgo is used in a number of quests and missions as well, notably Trust - which tends to be prioritized over other content. Try going back and talking to her a few times, if you didn't already, it may be the same situation as with Shantotto.

That did it! Although i had to talk to for a few minutes until the trust permission line got replaced! Maybe spamming interaction in the end helped too?

Many key NPCs like Shantotto are involved in many quests. You often have to talk to them several times before they give the dialuge for the quest you need.

Rhapsodies also threw another wrench in this with NPCs having varying availability to appear in cutscenes so you can't complete certain parts while certain missions are active or vice versa.
