Oboro weapon upgrades.

I'm not understanding how the upgrade works, i know you trade him one of the three itesm (beitsu, bolder or pluton) but the aug is permanent or is it? also is there a difference of what you get from the different stones? not really understanding whats going on.

You trade him 1 stone plus the weapon to determine which stone you'll use to upgrade (you can't change which stone you use, you have to pick one and stick with it). Then next Vana'diel Day you get the augmented weapon and you can start augmenting it with the chosen stone similar to augments done with Airlixirs/Eschalixirs.
