You need a custom driver to make the triggers work as buttons instead. It's not anything specific to FFXI, you need the proper driver for Windows. Otherwise the triggers show up as joystick axes.

Those drivers work pretty good depending on your OS, but you have to tinker with the FFXI config and the controller config to get them right and you have to change the settings back if you want to use it with other games.

This program adds trigger support on a per game basis so that you don't have to deal with that. It has a lot of configuration menus though, so it might be hard to set up for some people.

With xinput, I believe you have to select both POL.exe and FFXI. Then you have to configure the buttons in the settings menu. I only have that running on one of my rigs. It took me a while to find the correct set up, but it works.
The x360wc driver shows as an unsigned driver, so it may throw a bunch of warnings etc. depending on your antivirus and OS. But I assure you, I've been using it for over 5 years and it's not malicious. I have seen links to malicious files with similar names though, so make sure you don't download it from anywhere else. Try running it through virustotal.com if you're not sure before you do anything.
I don't want to have anybody do anything they aren't comfortable with though and I don't want to piss off SE, so I recommend googling it and researching. You can run the readme file through google translate. It's in japanese, but it has instructions and explanations. The guy who made those drivers is apparently pretty well known and trusted in japan.
Again though, I'd really like to stress that SE should be adding support for 360 and PS controllers immediately if not sooner. It's the least they can do for people who will have to switch.
