They shouldn't, which was my point. PUP has no need for an additional pet, when all other pet jobs (including SMN, which is probably the weakest of them) have not even been considered for this kind of adjustment.

The counter-question: Why -should- PUP get this?

Beastmaster needs to maintain control over his pet. Lose control (such as Charm breaking) and the pet does whatever it pleases. Including attacking it's former master. Splitting that attention between two pets could prove disastrous.

Summoners need to maintain a link to the astral plane to keep a summon around. That link cannot be shared.

Dragoon pets are very very rare. Bordering extinction. Having two around would be nigh impossible.. not to mention inconvenient if you happen to have a male and female...

Puppetmaster does not have to maintain anything. Automatons are self-sufficient, and whole groups of automatons could technically be controlled by a single master.

That is why puppetmaster would be most suited for multiple pets. Gameplay-wise it might not work out due to balance, but lore-wise there is little against it. BST, DRG and SMN could get other specific bonusses instead of multi-pet, though.
BST - big pets (like behemoths, or giant versions of normal jugpets)
DRG - big wyvern (like the mob version)
SMN - would be a bit harder.. perhaps the SMN itself takes on the astral form of the avatar summoned, with benefits of that form.

There are many mobs in the game that have multiple avatars/spirits so SMN is not true, there is a npc freelancer bst in the past who has 3-4 pets at a time so not true, drg maybe, seeing as the whole point is that you share a bond with your specific dragon.

So there is not much problem lore wise for other jobs to have multiples, as for the idea of 2 pets it would have to be severely gimped, maybe make it so you have to have a second animator (animator/turbo animator/animator +1/deluxe animator + support animator) and give both pets separate manuvers with a shared overload rate,(this would essentially making the master useless as you'd have to be constantly swapping animators losing you all your tp to keep each pets manuvers going and increasing the likelihood of overload with 2 puppets). They could also Make them share frames/attatchments(instead of buying seperate ones for the second puppet) that way you can't have 2 puppets doing the same thing.

Although the idea is unlikely, I can see it being workable.
