Yes, there are still "claim bots" out there, because the botters have been living with them for so long that it has become a drug to them, they forgot how to play this game without the bots doing everything for them.
Are there botters all of the place? Probably not. You might find one or two linkshells on every server whose members are majority botters, but even then those players are getting out of the game because now that you don't need a bot to play this game to its fullest, they quit because of various reason, one of my favorites is "FFXI is too easy now that other people have better gear than me" excuse.
As for terminology, both of you guys are correct, and both of you are wrong at the same time. Terms have different meanings to different people, so just accept that your idea of what "instanced" means is correct in your mind and move on with your life.
Enjoy the way you play this game, and don't let others dictate how you play your game, otherwise you will not like playing this game anymore and quit. Nobody really wants other players to quit this game, not at this stage of its life. -

People being people expect cheats and straight play and every variation in between. But ??? claiming really is extremely easy, the enemy there for PC players is connection speed and latency, which all amount to lag. The same exploit was used for years to clean certain vendors of limited items out every JP midnite, because the trade point would appear several seconds earlier in Japan than in the US (Cotton crafting, ugh...), and then they would put the item up at highly inflated prices on the AH.
If you want to get rid of the "botters" assume they have no patience. When you do get claim, take your time to kill, I'm talking 45+ minutes. Everyone that screams at you to hurry up, find room for on your /blist. Get all 3 procs, make a special point of never letting it go back to unclaimed because they may ninja it (if they try, feel free to do the same, the golden rule). Kite to an out of the way place so that if they didn't bring a bst or a rng they have no idea what's happening, just the ??? is never repopping. And if you really want to be a jag, do it again with the repop. -

contents like assault are design differently in a clever way to make them look 100% "separated" , it doesn't matter how it was design here or in any other game, what matter is the idea, the concept of "separation" the OP is talking about usually referred as "instance", I'll call it here "FFXI instance" .
this type of content the "FFXI instance" will continue to exist and implemented. -
