I have the limit breaker key item and multiple jobs at 99 with full group 1 merits but the group 2 merits are not populating on any job for me anymore.

I have the limit breaker key item and multiple jobs at 99 with full group 1 merits but the group 2 merits are not populating on any job for me anymore.
Back up then delete your local data, launch the game and try again.
Make sure you're not using any third party tools even if it was working with them before.
Also: Bug reports will be discarded as "insufficicent information" or "not a bug report" if you don't use and follow the template provided in the sticky thread and fill out all information.
