Is there any way to make Mannequins not blink?

When you first enter your mog house, the mannequin blinks after 10-15 seconds and either equips the gear you put on it and/or changes to the new poses you may have picked.

Did this happen before they changed how inventory loaded and is there any way to stop it doing that?

Always. They're just player models and function the same way as player models.
